I nominate Alan Holdsworth (GOD!), Alan Murphy and Francis Dunnery
If anybody agrees with that ... well I will be shocked

Here are a few I'd like to hear more people talk about:
George Bellas. I like his way of doing all the shreddy stuff. He doesn't use a lot of distortion (check out the video 'Improvisation' on his website and you'll know what I'm talking about) which makes his sound pretty unique in a field where lots of guitarists sound the same. He also has an interesting approach to composition that I also like.
Alexi Laiho. Very technical indeed, probably not everyones cup of tea, but I think he has an interesting approach to soloing that anyone could benefit from investigating.
Mattias Eklundh. Again, interesting approaches to composition and soloing. Noone sounds quite like him.
I know. It all ends up in shred for me, that's just where I get my kicks!
Also, anyone heard of a guy named James Blood Ulmer? I haven't heard a lot by him, but judging by the stuff I've heard, it sounds like he was pretty much the first to introduce atonality to guitar playing.

Completely agree with the Dunnery and Kotzen comments. Francis Dunnery was awesome in It Bites. His newer material is too mellow to show of his guitar talents. Did you know Dunnery actually invented an intrument called the tap board?
My tip for most underated guitarist is Pete Lesperance of Harem Scarem. The guy has the most amazing hooks and he writes a mean song. For those who don't know Harem Scarem check em out. Mood swings or Weight Of the World is a good starting point.
John Mayer , guy doesn't get nearly the credit he deserves , if you have the oppotunity listen to some of his songs solo just him singing and guitar .. one hell of a guitar player .. and his lead playing is really tasty just doesn't have a chance to come out on his albums unfortunately . although his new trio album maybe different definately one of my favourite guitarists of the last 10 years or so
Two guys mentioned already...Alan Murphy (R.I.P) and John Mayer. But I reckon Doug Aldrich doesn't get anywhere near the credit he deserves. Anyone who can make Reb Beach look plain whilst sharing a stage gets my vote!

I was thinking the exact same thing! I saw a special on PBS where Mayer was playing blues with another old time bluesman, I think it was Buddy Guy. Man, I was like, "Who knew Mayer was that good!"
He seriously is highly underrated, but the ironic thing about him is, I think he prefers it that way. Almost like he wants to be known more for his vocal and lyrical abilities.
Matthias jabs of the Scorps, even in their heyday, got little press from the gtr mags, but played some of the coolest solos and had one of the best sounds goin on for the 80's, and few i may add can replicate what he does, i have heard alot of bands try scorps tunes, and the guitsrists almost always botches his solos.

Marty Friedman... he gets some recognition for his work with megadeath, but he kind of gets lost in the shuffle or something. I think he's probably the best of the shrapnel label, post Malmsteen, shred guitarists.
Vivian Campbell... For a good example, check out his work on dio's holy diver album... Particularly the solo on don't talk to strangers...
Also, Steve morse and Steve Howe, two guys that got a lot of recognition back in the day, but it seems like they are a little overlooked these days.
